How do/should recruiters use LinkedIn?

 There are several ways recruiters can use LinkedIn. To search for existing contacts - When a recruiter gets a new search, it usually is best to start by identifying candidates that are already familiar to the recruiter. Being that those candidates are likely to be LinkedIn connections, a recruiter might search on keywords to identify good candidates from among their existing connections. To search for new candidates - LinkedIn allows advanced searches that can be limited to first degree contacts (see above) or to the overall LinkedIn user population. Once a recruiter is finished identifying and contacting candidates already in their network, the next step may be to find candidates who are not connected already and to send them emails, InMail, or connection requests (the least attractive option most of the time). Do recruiters read cover letters?

 Yes, most of recruiters probably do, but the amount of time spent reading a cover letter will vary on several factors. Many job seekers may assume that the recruiter will read the cover letter before reading the resume, but that isn't always the case. Sometimes the cover letter can provide additional context that is difficult for job seekers to convey in a resume, given what we traditionally consider appropriate material for resumes. Recruiters are trying to get to a "yes" or "no" answer as quickly as possible. A good cover letter can make it unnecessary to read the resume, while a good resume can make the cover letter somewhat obsolete. Unfortunately a horrible cover letter or resume can also make reading the other unnecessary.

How do recruiters go through online applications?

 Recruiter ask you to fill in online application forms to have comparible data of multiple candidates and to store not immediately fitting candidates in their application tracking system for future reference and follow up interviews. So pre-sorting is normally done either directly by the ATS system or by recruiting assistants who are following basic selection criteria. Not filling out application forms will rule you out even before somebody takes a serious look at your resume. Why should a recruiter invest their time into you when you do not invest your time into them? I personally will rule out any candidate who shows already a lazy attitude in filling out a simple form. What shall I except later on at work. The assumption is most likely them same unprofessional attitude.
